Here's my own unofficial guide to Tainan from my 12 days Taiwan itinerary;

Tainan has always been and probably will always be my favorite city in Taiwan. If you are a fan of old-school vibes, culture, history, cafes, amazing food dating 60 years back, and basically roaming around aimlessly, then, Tainan is a must to go.
GETTING THERE
From Taipei: Take the Taipei Highspeed Rail (HSR) to Tainan HSR Station (1330 TWD~), from there you have to change to their intercity train from Shalun Station to Tainan Station (25TWD). Don't worry, it is linked to the HSR and directions are very clear. This whole journey will take around 3.5-4hrs.

Or you could opt for the bus option which I personally have not experienced, but it supposedly takes 8-9hrs to get to Tainan from Taipei. Uhhh...... definitely not for the time-limited travellers.
ACCOMMODATION
Most of the accommodation you'll find in Tainan are 民俗(minsu) translated as homestays. Every time I go to taiwan I have always picked the homestay option over hotel simply because more often than not, it is cheaper and you get to stay in really unique places.
I recommend staying at the West Central District.

Right in the middle the most popular streets Shennong Street & Hai-An Street. Very convenient location. There are two rooms within the house so you have to pick between the Hai-An House or the Shen-Nong House. It is interesting as the house is located right in the middle of the two streets so the rooms are built in such a way that they are situated in their respective streets.

This place doubles as an art gallery and a house at the same time. This is probably my favorite minsu so far, full of character, warmth and pets. You will fall in love with this charming place.

Some things to note:
1. Some apartments DO NOT provide towels and such in an attempt to be environmetally-friendly. Do enquire when booking.
2. Not every apartment comes with modern appliances like the television. Slow-life, quiet life, such is the way of Tainan.
3. Alot of the apartments are remodel-ed, therefore soundproofing and such may not be as great as those in the city. Well, people in Tainan are generally considerate of others, so this hasn't been a problem for me.
GETTING AROUND
Within the central area there are no trains to take you around, only public buses. I have not tried renting a scooter (international license required) near the train station, but if you are aiming to head to the cafes and the main attractions, going on foot would be great as most of them are within walking distance to each other. You get plenty of exercise to work off all that amazing food and you really get to feel the charm of the city.
Or, you could just take a cab.
